Mechanic Q: intermintent engine vibration ?

2003 saab 9-3 2.0 lt Turbo The OEM turbo blew around 100,000 miles had turbo rebuilt. The rebuilt turbo was not balanced properly and blew aproximately a 8 months later. I now have a new turbo in the car. it has been in the car about 6 weeks. I didn't replace the catalytic converter or the o2 sensor either time. (the cost of the turbo was pricey enough) there is a distinct and odd vibration and "bogging" down, during some accelration and down shifting. The vibration feels like the engine is shaking the entire car. It doesn't happen under idle, or applying the gas when the car is in netrual. once the car is up to speed and crusing it doesn't seem as prevelant i.e. hit the gas and the the turbo engages and the car accelrates smoothly. However under a down shift and then accelerating it seems to bogs and shakes. there is no real noise like something is loose. there is no back fire. I am curious if I should look at ignition and firing components or if it sounds like an exahust problem considering the issues with the turbo{
