Possibly you have a weak crank position sensor signal or a weak ignition system. If the crank signal doesn't work at all, most cars won't fire the injectors; your may only be putting out a signal when the engine spins fast enough (running not cranking) Or if the spark is weak, it may be able to only run the car with help when you first crank it. Once it's running and warmed up, the ignition doesn't have to work as hard to keep it running.

For all hard starting or engine performance issues, you should always start with the basics. Make sure the tune up items are done and check the charging and starting systems. The engine must have the basics done in order for it to be able to run correctly. Many things can cause this type of problem, and the simplest sometimes get overlooked.

I figured out that it was infact the fuel pump. I hooked up a fuel pressure gauge to the schrader valve and it was reading 50psi. It should be around 60-66 psi, so I guess it had enough pressure to run the engine once it was started (by putting fuel in the throttle body) but wasn't pumping enough fuel to get the engine to fire. Also a couple of people I know told me they had to replace fuel pumps on their Chevys after they did the same thing. Also I've tried to coach my girlfriend not to run the tank down to empty before putting fuel in it because its hard on the pump, hopefully this will be a wake up call once I fix it!
